Amber

ClearSpeed has produced, in collaboration with and under the guidance of members of the AMBER development team, a set of modifications to the AMBER 9 and AMBER 10 software that allow various implicit and explicit solvation methods within the Sander MD code to be accelerated with ClearSpeed's Advance accelerator product line.

Enhancements provide additional functionality to the AMBER code without changing any of the underlying methods; they include:

  • Effective radius and force calculations of AMBER's Generalized Born (GB) models 1, 2, and 5
  • Force calculations for gas phase simulations (with IGB=6)
  • Various parts of the Particle Mesh Ewald explicit solvent method
The ClearSpeed modifications have been validated using the AMBER test suite for AMBER 10 and are available as a series of patches directly from ClearSpeed.

Star-P and ClearSpeed Accelerator boards provide key value for the High Performance Computing community by reducing the time to develop large and complex algorithms from years to months, improving performance of existing models and algorithms.

Multipath Corporation

Multipath is the developer of Fast Matrix Solver (FMS), the industry standard for performing matrix algebra operations on large, dense matrices and groups of vectors. Packaged as a FORTRAN or C callable library, FMS may be incorporated into new or existing scientific and engineering application programs to improve performance and provide large problem solving capability.

ClearSpeed and Multipath have worked together to ensure FMS is compatible with and achieves acceleration on the ClearSpeed Advanced Accelerator boards. With this joint solution, engineers can see speedup of their FMS for their applications for even better performance.

The Numerical Algorithms Group (NAG) specializes in software libraries for solving mathematical, statistical and data mining problems.
